The small plastic caps on the hoods of my Shimano STI shifters began to rattle a long time ago. I got into the habit of riding with a finger on each cap. I finally found a solution.
The caps snap into two recesses in the metal work of the actual shifter. They become loose with time.
Carefully pry the cap off. The snappers are top and bottom (it helps to know where they snap in when you're levering them off). Take a thick rubber band - I used the kind that come around bunches of vegetables from the supermarket. Cut a small strip that will lie in the oblong recess inside the cap. Snap the cap back in place. The rubber fills the void and keeps the cap snug.

I had a pair that did that. It was a certain production model. You can also buy replacement caps that don't rattle. Trevor's method sounds better.
